When a developer creates a new app in their Dropbox Developer console they have two options for access; App Folder or Full Dropbox. If an app is created with App Folder access, a dedicated folder will be created in your account (under Apps) and the app will only have access to that folder. If an app is created with Full Dropbox access, the app will have full access to the data in your Dropbox account. This is controlled by the developer and not the end-user.

In both cases, the app has the ability to delete files wherever it has access. There are no options to configure this.
